refactor(ch01): relocate audit scaffolding from src/ to scripts/audit/ Round-2 P3 of the ch01 architecture refactor: move 20 audit-only modules out of src/ top level so the production graph at src/ is no longer interleaved with porting-parity scaffolding. The shadow pair src/repl.py ↔ src/repl/ is eliminated. Production src/cli.py and the clawcodex console script are unchanged. What moved (git mv preserves history): - src/{main,repl→legacy_cli_repl,runtime,query_engine,commands,setup, system_init,parity_audit,bootstrap_graph,command_graph,tool_pool, port_manifest,context,execution_registry,tools,direct_modes, remote_runtime,session_store,transcript}.py → scripts/audit/ - src/QueryEngine.py deleted (QueryEngineRuntime had zero callers; production QueryEngine lives at src/query/engine.py) What stayed: - src/reference_data/ — ~20 production subsystem __init__.py files load JSON snapshots from there (e.g. src/bridge/__init__.py). scripts/audit/parity_audit.py reads from src/reference_data/ via an absolute repo-anchor path. Cross-boundary import rewrites (relative → absolute): - scripts/audit/{main,runtime,query_engine,commands,command_graph, tool_pool,port_manifest,tools,setup}.py now do from src.<package> import … for production deps (history, models, permissions, deferred_init, prefetch). Other: - scripts/audit/parity_audit.py — anchors ARCHIVE_ROOT / CURRENT_ROOT to the repo root so the audit still measures src/ even though it lives at scripts/audit/. ARCHIVE_ROOT_FILES and ARCHIVE_DIR_MAPPINGS retargeted (e.g. commands.ts → command_system, setup.ts → bootstrap, main.tsx → cli.py, QueryEngine.ts → query). - scripts/audit/remote_runtime.py — warning message updated to reference the new module path. - pyproject.toml — filterwarnings retargeted to scripts.audit.remote_runtime; import-linter drops the now-gone src.commands forbidden_modules entry. - tests/test_porting_workspace.py — 26 -m src.main → -m scripts.audit.main invocations + 8 direct-import rewrites. - tests/test_integration_permission_system.py — one -m src.main → -m scripts.audit.main. - tests/bridge/test_phase0_packages.py — DeprecationWarning test retargeted to scripts.audit.remote_runtime. - tests/test_no_top_level_decoys.py — KNOWN_SHADOWS_PENDING_P3 cleared to {} (no more shadow pairs). - tests/test_legacy_repl_module.py — path updated to scripts/audit/legacy_cli_repl.py. - docs/ARCHITECTURE.md — "Audit-only scaffolding" section rewritten to describe scripts/audit/. Verification: - tests/test_porting_workspace.py: 21/21 pass (was 21 before). - tests/test_no_top_level_decoys.py: 38/38 pass. - tests/bridge/test_phase0_packages.py: 3/3 pass. - python -m scripts.audit.main summary / parity-audit: green; missing_root_targets and missing_directory_targets both empty.
